Every model is nonsolid in game, you have to manually clip them (there should be a auto-clipping tool somewhere, but I don't know it)
When you take models from other maps make sure not to break them using the same shader path

Just another of my guesses
You have a watercaulk texture with a working shader, but does the water texture (upper face) have a shader?
If you make a watercaulk only brush you *should* be able to swim, maybe is the top part which makes it solid

That's an effect you would notice only from above, I think it looks bad when you actually play on it
